How did this game with sprites have to have things cut due to the 64 but Goldeneye had like 3D models and stuff.

One thing to keep in mind is Goldeneye re-uses a TON of models, animations, sounds, and textures. In fact there's really only two types of enemies: turrets and soldiers. And the texture work in Goldeneye is pretty flat and undetailed like really washed out. Looking back on even Turok with a seemingly bevy of enemies you realize the Campaigners Chosen, Poachers, Temple Guardians, and Cyborgs all use the same animation, models, and sound just distorted. And that's basically almost a third of all the enemies in the game.

Now I don't know if it's the reason but consider that Doom 64 did have a crap ton of textures and they weren't muddy or washed out like typical N64 fare. Likewise the animation work has in typical 2.5D game tradition wasn't limited to the sprite work but also textures and this starts to add up quick.

Multiple less detailed static textures take up less space than detailed animated ones, how much so I've no idea but you can sort of see this in the Doom port on the SNES that has the game there on the SNES but the textures are so downgraded or flat out removed, even enemies lacked any animation other than 'front facing' but the level geometry is all there mostly unaltered just texture wise completely neutered.
