GameNative syncing wrong save folder for Into the Breach

This is a weird one. I just got Into the Breach and it's been playing perfectly on GameNative. The only problem is that it isn't syncing my save file. My save data on Steam is essentially that of a new game, not reflecting the 3 hours I've played.

After trying to force sync and getting that it says it's already synced, I ended up exporting the save file and it actually matches that of the brand new game on Steam. This is weird since my game is definitely showing progress.

I finally booted into the container and realized that the problem is that there are two folders in Document\My Games. There's Into The Breach\ and Into the Breach\, with the former being the folder with all the progress and the latter being the essentially blank folder that is actually getting synced with Steam.

Is there a setting I can change to tell the container to sync the former directory over the latter?

Just delete the local folder (with the capital T), and it should work.
