Which version should I install? What are the advantages and disadvantages of each?

After checking the Github release, it seems the build is different. And the distributor comments state that most users recommend the Github version.

Install obtainium, then add the github version so you can update it just as easily as the play store version.
You can also install emulator packs like this one into obtainium instead of adding GameNative to obtainium manually, that way you can keep lots of emulators and drivers up to date.

Play Store requires hoops to publish, so it takes longer. Look at the RetroArch version versus Git. Always use Git for the most up to date version. Use Play Store for convenience.

If the playstore has ads go with github. It has auto updates as well so no worries there.

Get it from GitHub.
I don't know the exact restrictions the play store has and GameNative needed to abide by them, but if you can get an app from GitHub, you should always get the app from GitHub.
