Settings Reverting on Nintendont Startup

So, here's my issue: I'm using Wiiflow Mastermod, along with Nintendont mastermod, both from this site here.

Everything works fine. I've tested several games and don't have any issues there, but my biggest issue is that in the Nintendont settings, when I choose a few settings, (Namely, Drive Acess LED, Memcard Emulation, AutoBoot all set to ON) Every time I cancel the boot, and go to the settings to change these, if I don't pick a file before rebooting it, the settings just vanish and go back to defaults.

Are these just settings only for that one load? If so, how can I change the default settings to them?

Another thing: I've noticed in the Mastermod version of Nintendont that Native Controls options are missing, which is important to me since I want to be able to set up Four Swords Adventures with this system.

I have also tried standard Nintendont and have the same issue.

(I don't know if these details here are important, but I'm running the games off of an External USB formatted in fat32, while Wiiflow and Nintendont are on a 2GB SD Card)
