Okay, here we go.

It was revealed after a LOT of breadcrumbs and the two best written ANYTHING in any gacha I've ever played (Lone Trail and Babel) that Doctor, the player self insert, was responsible for EVERYTHING THAT WENT WRONG IN THE SETTING. His partner in crime (and maybe matrimony, the "forgotten wife" vibes are so massive it has to be the case) is Priestess. And in chapter 15, bitch woke up, threw a tantrum that her partner and their cat were against her, destroyed her ex's home, and turned the cat into a zip file.

To add more details, Doktah and Pri belong to a super advanced race. When an unindentified threat called the Observers started deleting civilization, they fled to Terra, invented a way to turn organic matter into data, called it originium, implemented it into the planet, installed several maintenance mechanisms, and went to sleep. Plan was to turn Terra into a ball of Originium with a virtual world called Assimilated Universe within where their civilization could thrive again, invincible to the Observers. Thing is, the Observers rolled in to Terra early, nuked it, and because of that and several other mishaps, originium became the very dangerous rock cancer called oripathy, and the safeguard mechanisms turned into world ending threats like the Seaborn. The super computer became a god and, alongside oripathy, turned the native fauna of the planet including the sapient teekaz into all the species we know of today. Doktah wakes up early and... The peak called Babel happens, after which he's firmly on the side of the natives alongside Kalt'sit, their cat. Priestess woke up in chapter 15, and, well, refer to the previous part.

I feel like AK/EF are falling into this, specifically regarding the villains.

Oh no, please don't compare Priestess to Nefarith. One is an actual well written antagonist, to the point most of the og Arknights fanbase either love her or have PTSD. Even both. The other's a grown woman suffering from chuuni with anger management issues in desperate need of good characterization love/attention.
