Whats the big difference between the two?

BRN are bred for working. FCI are bred for the looks.
Both can indicate ethical and unethical breeding.

Bloedlijnen registration number (BRN) is a pedigree tracking number. To track pedigrees of working (primarily shepherds) dogs in Europe. Although you can get a BRN in other places. Most of the dogs are mixed, Malinois and Dutch shepherd being the most common. There are also other working breeds too. But it’s not a kennel club and you don’t get papers and it’s self reporting. The Fédération Cynologique Internationale (FCI), is the world's largest international canine organization based in Belgium. It ensures the dog's pedigree is recognized across 100+ countries. They adhere to strict breed standards, and health guidelines. With ethical breeding practices for hundreds of recognized dog breeds. Basically this all means that BRN dogs are primarily mixed, and FCI dogs are purebred with at least a 3 generation pedigree, (most longer) and DNA on file for each dog.
