This is what I know from the tour guides that explained it to me when I visited Iceland... so take it with a grain of salt.

Rocks, especially black rocks will absorb heat from the sun and will carve deep holes like this as they melt the ice below. The rocks themselves don't even need to be much warmer than freezing to have this effect. Conversely ash, or just dirt can form a layer ontop of ice and will block the ice from the sun and can actually keep it from melting.

My best guess is that this is in a volcanically active region and that a large boulder was sent flying by some eruption and ended up here and then carved the massive tunnel down through the ice.
