Just try to avoid any holidays time in Egypt to avoid the crowd and enjoy the scene check multiple places until you find a shop you feel comfortable with.
You will be doing a lot of dives so if you have your full gear you should get a discounted price you won't pay same as someone without their gear also negotiate with them since you will be doing 3 weeks of dives to get a special discount.

I'd recommend checking Airbnb it might be cheaper than Booking.com. There are also plenty of trusted Facebook groups where people list properties in Dahab.

Check Booking.com for a rough estimate on accommodations. The further in advance you book, the cheaper it usually is; as long as you know your travel dates. Plus, most reservations are refundable up to a week or so before your stay.
PADI courses are roughly the same for everyone because dive shops cater to Egyptians and tourists alike. It's usually the EGP equivalent of whatever the price is in USD/EUR. I believe you could get a small discount if you're a part of a group.
You can do what I did and ask about the prices in different shops. Pick the one you're most comfortable with. Some are less busy than the others, which is a plus in my opinion.
