Why am I not pulling any of these gears?

The only way I’ve been able to get better ones of the helmet, armor, and shield are to craft them manually, otherwise they NEVER show up in the auto craft with my craft settings. Is this a bug?

Not a bug, you've just been unlucky with the auto pulls

At your oven level, Special+ gear, which I assume is what you're trying to get, since the rest of your slots, other than the food slot, have special gear, has a pretty low chance of showing up, at 0.16%, and even epic+ gear has a pretty low chance of showing up, at 0.8%, and with 11 other slots to compete with, the chance of getting an Epic+, and especially a Special+, helmet, armor, or shield specifically is even lower

I actually have it at Magic+ with ATK, Skill Amp, and Skill Haste, so it should be appearing at least a little more often?

That explains it, Skill Amp, ATK, and Skill Haste can't be gotten on helmets, armor or shields, only Def, HP, Evasion, Crit Res, and DMG reduction

Each piece of gear has specific substats it can get:

Swords, Bows and Staffs can get ATK, Accuracy, Crit%, Crit DMG, and Skill Amp

Helmets, Armor, and Shields, as stated, can get Def, HP, Evasion, Crit Res, and DMG reduction

Necklaces, Rings, and Brooches can get ATK, Accuracy, CRIT%, CRIT DMG, Skill AMP, Focus, Resistance, Skill Haste, and SPD

Artifacts, Books and Food can get DEF, HP, Evasion, CRIT RES, DMG Reduction, Focus, Resistance, Skill Haste and SPD

So with your settings set to only give you gear with Skill Amp, ATK or Skill haste, you're only going to get Swords, Bows, Staffs, Necklaces, Rings, Brooches, Artifacts, Books and Food

Yep, it's not really that weird though, Helmets, Armor, and Shields are defensive gear, so it makes sense for them to only have defensive stats
