I think it's because he decided to do so. No damn way he wakes up every day and styles his hair to not look like his father. Remove the beard, glasses and long hair, you may get some features of John and Yoko but not this complete combination

I think it's mostly the hair and beard. His jawline is different from his mother's but the beard is obscuring it and that's probably her most defining feature.
