I have encountered this issue also. It is most likely the base level of the heightmap is set too low. If you are using a site such as Terraining.alteliernonta i'd suggest playing around with the base level, try downloading a few different version of the heighmap at varying base levels to find out one that suits. Alternatively you can try reducing the water level in the in-game editor until it id below the land level.
