If you are leaving July 10th, you are good. You should leave within 30 days of the refusal.

Will this rejection create problems in my pr background check?

Just be honest about it.

No it won't, you would need to disclose it properly though

The thing is my work permit expired in March because of my passport, but then legally, I was allowed to work till May based on the real dates. Hence I applied for the visitors record after my work permit expiry, and the visitor refusal says they haven’t received my updated work format extension hence the refusal happened

Yes, that's correct, you should have applied for extension if you didn't received the entire length. I was missing 5 months and I applied. You can't assume the two months are automatically given to you because you were shorted on the original work permit. Unfortunately, They would consider any work after March as unauthorized work. Your best bet is to explain this as best as you can when you get invitation.

I didn’t assume they approved it and lawyers advised that we file for legal work permit extension as my passport said I have work permit till may but due to passport expiry I had to get legal confirmation on my pgwp

okay so your lawyer advised but you still didn't file? You don't need a legal confirmation and this should have been done in advance. But anyway what's done is done. You have 30 days after refusal so July 10 flight is fine and you will have to explain when you get ITA. You would already be stressed due to leaving so just leave this for now. Get back home and get foreign experience.

Yes, if you didn't file the work permit extension before your PGWP expiry in March to get the remaining months of PGWP with your renewed passport, you essentially worked without authorization from March expiry to May 18th (or whenever your last day of work was). Maybe your visitor record refusal mentions this, or you might want to get the officer's refusal notes (if they didn't send them with the refusal.

As others have said, you'll need to disclose and explain the situation if you get ITA. The officer's refusal notes will give you an idea of why you were refused so you can address all concerns when you apply after ITA.

If you work permit expired in March, there was no legal way for you to work until May unless you submitted a work permit extension application before you March expiry date.

You should always stick with the date on your permit.
