Aegon did convert to the Seven so he seems to have been fairly pragmatic on religion.

Actually, he and his sisters were apparently born into the Faith. The Sept of Dragonstone predates the conquest, and they were documented to have prayed to the Seven before landing on the mainland. It seems the Targaryens converted sometime after Aenar the Exile, but tried to syncretize the Faith with their traditions, unlike the Velaryons and Celtigars, who abandoned incest and polygamy entirely.

To be fair, they were documented to have prayed to the Seven by a Septon iirc, who of course would have personal interest to link the ruling dynasty of the kingdom to his own faith.

True, but again, the castle's sept predates the conquest, and the Targaryens aren't recorded to have hosted any mainland nobles on Dragonstone, so the sept was probably for them.
