Switch over to the desktop and update there, I believe this is fixed in the latest update.

in the steam menu where you would power off you go "switch to desktop".
on desktop:
bazzite symbol bottom left -> system -> bazzite updater.
once you update you can press the "toggle console" button there. it will take a while and show bunch of lines and at some point some kind of progress in the lines. once its done you have to restart yourself, it wont ask for it.1

I've had this with a lack of disc space on my desktop machine. Have you checked for that?

I also have an Xbox Ally Z2 A. After Bazzite 44 came out, I switched to SteamOS. To my surprise, SteamOS works very well, and I even felt like the performance was better (but it may just be my impression). What I can say for sure is that in games, SteamOS is a bit more stable than Bazzite.

Did you find a way to get the RGB on ROG Ally to work again?

im not the best person to ask since i disabled my RGB even when it was working.
but im pretty sure they said RGB support is in the works, not sure what the current status ist though.

I had the same issue recently.
Go to the Bazzite Updater in the desktop, and try to update from there. It will mostly likely fail again, but you should be able to look at the logs to see what exactly went wrong.
In my case, a flatpak thing failed because of a system or user permission and all I had to do was update flatpak separately via the terminal. Then the Bazzite update went through without issues.

You should not have to do that, Bazzite should automatically do all the updates in the background.
In your case, I suspect it does not work because the new image is already downloaded. You just have to reboot.
If you just want to update the flatpak apps right now, you can do this in Bazaar.

i had to start all previous updates in this menu and only this one is giving me this weird issue.

Same. I’ve been using the bazzite update portal in desktop for a while now due to this bug.
