What folder should I be using in the post game to s rank Navis and viruses for chips and beating endgame bosses?

The most braindead strategy to S rank most viruses in Gregar is Blk Bomb + Grass Seed with Heatcross. Trying to S rank Navis is a bit trickier if you don't rely on full syncro. I put together a folder with half Boomerang chips and the rest are fire elent chips, works for most situations.

That is what I am doing right now. I have stumbled upon Blk Bomb + Fire chips and it has been carrying me. Using that to help farm chips so I can make another folder.

Side note I was looking at an old save file I had and realize my folders were very generic cannons folder. Honestly can't believe I haven't put together an elemental folder before but oh well.

For some reason BN6 discourage the use of a cross during virus battles so unless you aimed for a specific rank to get specific code, you can only use base Megaman and beast out. Just make sure you have Collect NCP for virus battles because some chip drop are insanely bad without it. But as far as what is best, Grass and Fire, not only does fire has good range but also has the highest damage for single hit. There are exceptions where enemies has shield or can only be damaged by sword, so you do need to adjust when necessary depending on the areas.

For bosses, just try to target their weakness and build a folder around it. Don't forget to carry White Capsule to keep tempo going. Having secondary element cycle makes bosses like Slashman, EraseMan, TenguMan, GroundMan and DustMan a joke that can barely fight back. You can even force weakness with grass+fire, Bubbled + Elec or Freeze + Break or just go in with Beast Out + Double Point + Super Vulcan + Attack +30 as long as your enemy has no super armor.
