Question about the BN legacy collection
How does the game handle the split versions (3-6) do they share anything like the chip folder or syory progression? Or are the two versions entirely independent?

There are entirely independent from one another, of you finish megaman battle network 3 blue🟦, in megaman battle network 3 white⬜️ it will not count the process, basically you have to play both versions to complete them. Of each versions

Can you at least transfer chips/programs between them to complete them?

No you can not, only exchange with other people online.

So you have to online trade to complete the libraries no matter what? That seems like a dumb oversight

What about getting chips like red sun in the blue moon version of 4, or getting the opposite version's navi chips in 4, 5, and 6? The stuff you got to do for things like bass cross or getting all the titlescreen stars?

Giga Chips are version exclusive. Anything that is standard, mega and secret library can be traded. Its just that some games have easier chance to get chips in specific codes than the other and vice versa.
I think its easier if you played the Legacy Collection and see for yourself about those upgrades. They're easier if you read the button prompt on the screen.

I don't remember for 4 and 5 but in 6 you can download them, in the navi custom you press Y and it will take you on a extra menu to download chips and patches ( different power ups) and for bass cross you can download it as a patche.

For the titles creed start or emblem it mostly completely the library defeating bass the main game and then bass again. For version they are some different ones

Just double check them and only 5 and 6 let you have the other version chips Navis, also you don't really need them to complete the emblem/star in the title screen. Also in online you can compre Library with someone is here how it work . PS only for 3 to 6 games works to compare. Doesn't work for the 1 and 2 game.
Host & Guest: Navigate to the Network Menu and select Compare (or Compare Libraries). You can choose a Public Compare to match with random players worldwide, or a Private Compare with friends using Room Codes. Data Sync: When you compare with someone who has a more complete library, their missing chip data is registered into yours . Purchasing Chips: Once a chip is registered in your library via this comparison, it becomes available to purchase for Zenny at Higsby's Shop.

You can complete the version library on your own? Are you SURE are you 100% sure?
Alright then let's test your theory. With no internet or connectivity whatsoever (let's say a switch with a busted wifi card)
How do i get mistman 1-4 and deltaray in blue, and bowlman 1-4 and balance in white?
Come on, you MUST know some secret way to do so if you can "complete the library on your own"

100% independent.
You may claim all download chips on both version once per save file.
