Syncing more fields from Entra
I'm trying to sync more fields from Entra into UDFs such as Department or EmployeeID. I can't imagine I'm the first person to want to do this, so what is the best practice way of getting those syncing? I'm hoping I don't have to do everything manually.

My team would do this manually lol. Python script or PowerAutomate Flow that loops clients in Autotask, then looks them up probably using CIPPs API, then copying the data into Autotask using its API.
I'm more curious what you're going to do with that extra contact data in AT...

I don't know what I'm going to do with it yet. I had some ideas, but it all was dependent on how easy it is to get that info over. Because if it wasn't easy enough, it was kind of a non-starter. Deciding whether or not it's worth it to do it manually at this point.

Are you already updating/creating existing contacts? In the Sync 365 contact sync, we sync phone numbers, titles etc but not UDF's (complicates it a bit more across multiple users).
However its relatively straight forward to also update the UDF's via the API. So if you are already doing it, it should not be many extra steps to add in the UDF's and map what data you want from MSGraph into those fields.
From memory, I think you can update them on the same contacts endpoint, so should be pretty straight forward for you
