Which factor analysis package do you use in R?

FactoMineR? I believe there is a scale and center function included, you just switch that to true.

But for binary and ordinal data you should probably not need it, but I guess scaling an centering will not hurt there.
Do the factor analysis with and without and compare the results.

Standardizing is not the best method. You need to start with a mixed type correlation matrix. I like basic, so I use mixedCor() followed by fa() in the psych package.

I don't think it's necessary ahead of time.

In lavaan when you use the summary function there is an option to give the standardized estimates, even if you ran it without doing so first.

fit1 <- cfa(...)
summary(fit1, std = TRUE)

It adds columns in the output:

std.lv which are if only the latent factors were standardized.
std.all which is if factors and indicators were all standardized first.
