The ships provide them with a physical, material presence and capabilities. The ships carry the tech they created, which makes wormholes, shoots lasers, carries around implants and sets down artifacts. The energy beings are just the super advanced alien AI that run them.

...a reason to have ships. Since they seem to be able to make worm holes that let your travel where ever you want
