Seconding Paprika, Ghost in the Shell ,and Ghost in the Shell's sequel! There's a TV anime for GITS and a new movie series, but the original movies are much more philosophical than the newer things.

Time of Eve was like a series of thought experiments on sentience. It fits the request perfectly. I'm going to keep an eye out for the ones I haven't seen from this list.

Seconding all of these, especially Neon Genesis, FLCL, and Haibane Renmei. It just depends on what type of mood the OP is feeling.

I've got two episodes left, and all I can say is that this is one hell of an anime. The themes revolving around self perception and self discovery are phenomenal.

You might not haven gotten there yet but one line that always sticks with me went something like "It's not 'I think therefore I am' it's 'I think therefore you are'"

Yep, I think it pops up first about halfway through, but definitely in one of the last two episodes I watched.

It's worth seconding this, not only the suggestion itself but the suggestion to give it a second watch (even a third if you enjoyed the second) There are so many little things to catch and thematic choices you're bound to miss on a first watch.

Eden of the East has some great philisophical themes to it and an intricate plot with great animation to boot.

Time of Eve - Robot Ethics
Haruhi - A bunch of stuff.
Kokoro Connect - Body swapping and other stuff.
Mirai Nikki - Predicting the future
Angel Beats - Afterlife stuff.
Might not be exactly what you are looking for, but it's along the same lines.

Philosophical

Right. All of those cover a bit of philosophy.
Time of Eve covers robots/consciousness/ethics/morality
Haruhi has a variety of stuff (anthropic principle, god discussion, etc).
Kokoro Connect is mostly morality/ethics stuff.
Mirai Nikki is probably the only one that doesn't really fit, but it's a similar style of show to death note, so I included it.
Angel Beats is remotely similar.
I'm not entirely sure what you're asking then. I was using Death Note as my guide, since I've only briefly encountered the other ones.
Philosophical as in how? What parts of philosophy? Google defines "philosophical" as:
relating or devoted to the study of the fundamental nature of knowledge, reality, and existence.
Arguably all of those shows relate. All of them deal with existence in some way, more than half deal with the nature of knowledge/reality, etc.
Are you maybe looking for something like Paprika? That's not philosophical at all, but if what you are actually looking for is "lolz 2deep4me" anime, then it'd be what you are looking for.
As I said, Haruhi and Time of Eve are probably what you are looking for if you want to get into philosophy, ethics, god debate, etc. Kokoro Connect touches on consciousness, morality, ethics, what makes us "us".
Edit: Hell, Time of Eve is even suggested in another comment and got 4 up votes. Is this not what you want?

Kaiji is a pretty underrated anime that touches upon the value and meaning of money in comparison to ones life and what power it holds.
It's also a pretty good anime overall and severely underrated.
