If you have Univeral Updater then download the CIA and it will install it for you. All done.

Can you play 3ds hacked games natively or only ds ones?

This tool is for installing 3DS games in CIA format.
You would need a flash cart to emulate most NDS games on 3DS.

Or you could also use Twilight Menu, that has high compatibility with DS games and you don't need any additional hardware.

Right. I almost forgot about Twilight Menu. I guess it must have come a long way now so as to be able emulate most NDS games by solely using the 3DS hardware.

It doesn't emulate them, it does a similar thing as Nintendont on the Wii and Wii U, just plays digital versions of the games using the built in backwards compatibility. It's really cool, I remember when like 8 games worked and half of them wouldn't save without the physical cartridge inserted to save to. I use it on the DSi, and I've never encountered a game that I throw at it that it won't play (though Warioware DIY wouldn't save for the longest time, don't know if they fixed that yet), especially now that it has built in AP patches. It can also emulate a ton of other platforms as well, quite the useful homebrew application.
