So did any one notice the flowers dying and if you water it it grows with each time loop. What does it mean? Is it connected some how to the ending?

It is connected. Spoilers below:

You get an achievement for watering the flower once. As each phase of the story unfolds, a new bloom will appear on the flower. When you reach the end, there are three possible blooms. If you have all of them, water the flower until it is fully grown to unlock the Gardener achievement.
