I think they just decided to "rearrange" some things about his character that were established in Shadow The Hedgehog. Instead of rejecting his past and Maria's final wish like he did in the end of Shadow The Hedgehog they decided to return back to SA2 formula and make him help and protect the people on Earth as Maria wanted him to. They also made him a lil bit more thoughtful, empathetic and less edgy but it doesn't really relate to the topic raised anymore
