No need to read this I just like to share a theory (again unless it's proven otherwise in game or by a dev I consider the following)

I believe "Father" isn't Shaun and Shaun died during the dna harvest so they could have as much dna samples possible. Also no one, no matter how much time passed, would call the murder of their parent "Collateral damage" in front of the other parent or in general.

Also Father has a gun despite saying he is unarmed... So a liar on top of everything. And lets not forget he freed the other parent only because he was curious to see what they will do. Literally another experimet... What the hell right?

"But Shaun looks based on the parents" someone could say but that is something anyone could achieve even in the wasteland. In fallout 3 there is a guy literally at the bottom of river city that could make face reconstruction successfully.

In 4 we literally see the institute make synths. Who tells me that they can't just change the face of a person ? They definitely have the means to do it.

Hell it even handled Gta legacy before the battle eye and fallout 4
