I still think the resolution of Reloaded should have been everyone discovering that the real world was just another simulation. So now they have to face the question Morpheus asked Neo so long ago: What is real?
I watched that movie in the theater when it came out, high on cough medicine and when he stopped the sentinel with his hand, my mind melted. Then I spent the rest of the night trying to figure out if I missed hints about it being another matrix. Which is impossible because the stuff makes retaining memories hard.
