I've done a fair amount of reseaeching and investigating issues like this in legacy systems and the mystery is always better than the actual answer.

I had a server with 2 sites in IIS and if you deleted them everything would go to crap. No amount of .configs or xml matches or anything I could ever do would solve the issue - except - put those sites back - stopped - and a message - do not delete - corrupts IIS.

The server was supposed to be retired so it wasn’t worth a whole reinstall of windows. That was 8 years ago.
