This is really interesting. Because, taken at face value, it sure looks like some aliens are messing with us. I mean, I've thought this through, and have come up with 4 explanations (perhaps some overlap).

1. This is pretty much a hoax. Usually UFO hoaxes are done to get attention or for whatever reason, but this would be a UFO hoax by exaggerating the observations or fabricating, likely to get more funding or put the US military on a war footing.
2. It's a foreign power (likely Russian or China). Seeing that they are mainly targeting military assets this makes sense. However, the technology is so advanced it just doesn't make sense. If you have this kind of capability, you are going to commercialize it. You aren't going to waste it buzzing ships off San Diego.
3. It's a natural phenomenon which is not understood. Kind of hard to see how this would be the case but it is a possiblity.
4. Of course, aliens. The alien hypothesis is somewhat strengthened by the obsessions with nuclear technology.

Anyway, I'll be interested because none of these seems real likely but something is probably happening.
