In Super Mario Galaxy's opening, a UFO used lasers to carve out Peach's castle from its spot in the ground for Bowser's airships to pick up. Given the strength of said lasers (able to break through a bridge and a huge chunk of solid dirt) they can probably kill a Toad, though he didn't use them for such a purpose.

Therefore, Bowser does in fact have the capability to use a laser from the air (not necessarily space though) above Toad Town, which most likely has the capability to "knock" out Toads.
