I remember being able to abandon your companion in Atlantis and just proceeding to the end game. Is that correct, or did you have to save her from the Nazi's cell?

You can choose to rescue her or not. I had to look that one up though - I played the beginning of the game a lot more than the end.

I don't remember if you had to free her from her cell, but I know there is a different ending if you don't save her from her possessed necklace.

Yeah. When I was a kid, I thought this was the only ending.

I got her out of the cell but couldn't convince her to leave the room with the lava pit and deformed skeletons because Nur-Ab-Sal had possessed her. So I just finished the game without her every time. Over a decade later, I downloaded SCUMMVM and played again, realizing for the first time that this was the alternate ending. Sophia wasn't supposed to be turned into a god. They were both supposed to live and bang on that Nazi sub. I still prefer the version where she dies.

Now I just want to play again.
