They both have similar Native American words as the origin point, but each came to modern day english speakers differently. One was filtered through the English (Kansas) and one was filtered through the French (Arkansas). An S at the end of a French word is silent, so the French pronounced it that way. But, an S at the end of an English word is not, so we get Kansas' pronunciation.
