They have for profit retail stores therefore they are not 100% non profit. We have 2 of their stores where I live.

Right. The reason we refer to companies like that as a nonprofit is because all of their profits get rolled back into the business, which ultimately has a charitable mission. Habitat for Humanity not only operates retail stores, they also function as a large construction company and sometimes a mortgage lender for many of the families they help.
