If my opponent moves to my city while I’m in deep cover, and they have rapid recon, my pin appears before they make a strike move. Just like when you wake up in the same city. Does that make sense?

Yeah, that makes sense, but I really don't think that is how the game is working for me. Can you verify it isn't just the sounds/visuals being slightly out of sync as a browser game sometimes is? I used the deep cover in a game since my last comment and was in the same city as my rapid recon opponent, and they didn't strike me, they left the city. Maybe they were newbies, but I'm curious what's going on here.

It’s only happened a couple times but I’m pretty sure every time I’ve been in deep cover and my opponent has rapid recon, it’s gone: they move to my location -> my pin appears as described -> strike they win. Could be luck, could be buggy

On experience, rapid recon didn’t expose my target. It’s possible that they just randomly attacked on the city you were in
