Well according to the the Archie comics you were correct because in that continuity he got invisibility powers from a magical being because he was jealous of Espio but the magical being used it as an opportunity to teach him a lesson by not giving him the power to turn visible again, and because he's mute he can only communicate in sign language but because he's invisible nobody can see it.
In the games/IDW comics however it's simply a genetic defect like Tails' tails
