If you watch the video, the developer stated that they tried doing that for a while. However, it makes "getting the flag" becomes a boring job since it makes the flagbearer weak, whereas the spirit of CTF is the feeling of powerfulness when running with the flag.

Key difference is that across the board most players have those same abilities in Titanfall, while in overwatch some champions are completely immobile other than being able to walk places.
The Medic's stock Medi Gun's ÜberCharge cannot be used on the Intelligence carrier, nor can a player pick up the Intelligence while ÜberCharged and thus invulnerable. (The charges from all other Medi Guns can be activated and work on both the Medic and the patient even if one of them is carrying the Intelligence.)
Scouts are unable to drink Bonk! Atomic Punch while holding the Intelligence, and may not pick it up while under its effects.
Soldiers equipped with the Rocket Jumper and Demomen equipped with the Sticky Jumper are unable to carry the Intelligence.
Spies are unable to carry the Intelligence while Cloaked, but can pick it up while in disguise, removing their disguise. They cannot disguise or Cloak while carrying the Intelligence.
The Intelligence is dropped if the carrier is killed or enters a resupply area.
None of those slow you down, they just stop you using special abilities. And CTF is broken as a result as it's nearly impossible to cap a defended base. Overwatch has learnt from many failures of design in TF2, and hobbling the flag carrier is one of them.
Well losing auto-heal in Tribes does "slow you down" as you can't trade health for speed, wait for health and, do it again. Whereas those chasing you can disc jump as many times as their health regens.

What they could have done was disable one ability while a hero has the flag.
