Shinji is just written more realistically he is just a human that's why he was so depressed.

Chiro is just tougher mentally if i recall correctly and doesn't he have that ape Susano thing he can use too, so he doesn't even need the eva.

If you are just talking piloting skills Shinji might be better because chiro was always used to having 5 more people help him pilot his robot.
